I just found out I have a son. Since then I have been paying child support as ordered and have no problem at all doing this; he is my son. But his mother is now trying to sue me for back child support from the time of birth. Is this fair? She has kept him a secret for 9 years and I have been completely compliant since I found out about him a few months ago. And even now I hardly get to see him. Can she sue me for back child support?

She may be able to get some of it. Depends on what the statute of limitations is in your state.

Even though the court order wasn't issued until a couple months ago?

Some states will allow back support for various time frames, others do not allow it.
Is it fair ? Guess whose side of it, you want to hear, it is your child, she had bills for the child, so from that view point, it is LEGAL to sue for it, if your area allows.
Remember "FAIR" is not a legal term and has no place in a legal discussion. You asked this in the legal section of this site.
If you want someone to say, poor you, no you should not have to pay, go to children or relationship. We have to base things on legal view point, not fair or right, merely legal.
Also are you paying according to a court order ? And have you filed for visitation ?
If they already have a court order for support, why was back not asked for then.
