My 1 year old yorkshire terrier will occasionally wee in his crate! Not every night but id say every month or 2. I can't punish him because its already happened, but he knows he's done something wrong! How can I stop this?

How long is he in his crate ? How often do you take him out for a walk ?

Did anything different happen on those nights than on most nights?

Mostly he gets 2 walks a day, but he tends to wait till he gets home to wee in the garden anyway! He is in his crate all night from 11pm ish till 6.45am.

Not that I can think of.

If it's not happening on a regular basis, I would chalk it up to accidents. I don't think I could hold it for that long all the time either.
Does he wine or cry before he does it?

1. What time do you feed him and let him drink? If it is immediately before he goes in his crate, you might want to make sure that he voids before you put him in the crate. And you might want to begin to feed him much earlier before you put him in the crate so he will have time to go outside.
2. Do you have something permeable under him in the crate? A cushion or a blanket. This is not recommended when a dog is not trained to void outside. The permeable material permits the dog to remain comfortable after he has peed and does not give him a negative association with the behavior you want to extinguish.
3. Also, how big is the crate? If the crate is so big that the dog can get away from his mess, it won't discourage him from peeing in it.
I hope that helps.

It happens only once every month or two. Sounds like the pup is having accidents not intentionally urinating. IF it happens again, pay attention to anything that was different like an earlier bedtime or later wake-up call.

And a small cage which would force a dog who cannot control his urine and has no choice but to urinate actually LIVE in the urine until someone opens the cage is cruel and senseless.

Don't take his small bladder for granted. Dogs have the same problems we do in that regard
