Says count 1 Initial charge Controlled substance, Obtain by fraud. Initial charge type Felony and the same under that for Final charge and final charge type but the Disposition type was Nolle Prosse and the Outcome was Non-Conviction. The second charge I pled guilty and they charged that as a misdemeanor whitch I thought was only that misdemeanor would show up on my background check and not this felony I had agreed to take when I was in court so I wouldn't have a felony on my record it flagged my background check for this job

The misdemeanor will show up. The felony charges will show up as you were charged but not convicted. It depends on just where you are going for a job and what kind of background check they do or how extensive a check they do that is.
If the employment application asked if you were ever charged with a felony then your answer would be yes. If the employment application asked if you were ever convicted of a felony then your answer would be no.
