If you have a companion dog for medical reasons and live in a pet friendly apartment complex, by law are they allowed to charge monthly pet rent and a pet security deposit?

What state is this and is there a rent control board there?
In most cases they shouldn't have an extra deposit for medical needs. Like seeing eye dog etc. The animal goes beyond the "pet" category.

The animal is as likely to cause the same issues as any other "pet", they room will have to often be cleaned to a much higher level for pet allergic people.
I would see no reason that one should not be asked for.

I've never heard of anybody paying rent for a dog, but I don't think there's anything illegal about it.

The only thing a companion animal gets you is they can't discriminate in renting to you. Otherwise, you are subject to the same requirements made of any pet owner, no more, no less.
