A sewer line out in our street was cut during repair in the street and the raw sewage backed up into our basement. When we came home days later, there was leftover toilet paper and bits and pieces everywhere as well as water and wet stuff in the corners. It has been cleaned up and sanitized but what are the long term health hazards to compromised immune systems.

As long as the basement has been sanitized I don't really see any long term issues here... even for a "compromised immune system".
Sewer mains back up more often than you might think and no issues have been reported as long as everything got cleaned properly!
Long term health hazards associated with sewer and sewer gasses are more so related to exposure over really long periods.
Anyway, if everything has been cleaned up and disinfected I think you shoiuld be just fine!
