Sounds like the pipe is cast iron. Break the cast iron flange out with a hammer and for the pipe that's sticking up take a adjustable end wrench and "nibble" the pipe down 1/4 inch at a time to below the floor line.
Take it down far enough to floor over it. Now stuff rags or paper down 4 to 6 inches and fill the pipe up with cement. When the cement sets up you may floor over the pipe.
