I was recently notified by ny state that I did not file tax returns from 2005 to present. I now have filed. Will there be crimial charges

If you knowingly committed fraud, yes, you could be criminally charged. It doesn't happen often but it does happen.
If NY wanted to pursue you I don't know how you would explain that such an omission is NOT fraud.
On the other hand "usually" if you file and pay any taxes/fees/penalties they let you slide. Of course, this will trigger a close scrutiny of your past and future returns.

If you have filed and were due refunds on each return, no way.
If you owed a LOT of money which you COULD have paid, but now cannot, maybe, but NOT likely.
