I am separated from my spouse and just found out that my spouse did not file taxes for two years (I filed married separate). She was not working during this time either but claims she owes the IRS $14,000 which I suspect comes from gambling winninigs. I would like to get copies of her 1099's. How can I get these?

If you are legally separated, then you have NO LEGAL RIGHT to those 1099s, and any request by you to the IRS to get those 1099s will be rejected.
Now, if you are helping her file her tax return, SHE can call 1-800-829-1040 and as for a copy of her 2007 and 2008 tax transcripts, which will have the 1099 information on it. The transcripts are free and can be mailed or faxed to her. Just remember that SHE has to call the IRS to request the transcripts.
