I sometimes wake up with pain behind my teeth that will sometimes move to my ear. It can be fairly painful and then the pain will disappear. Is this a problem with my sinuses? Will it go away on it's own?

If you have ever had an untreated impacted tooth (kind of hard to ignore), the infection could have gone into your sinuses. If this is the case, then you had better get to your doctor immediately. This type of pain will not go away on its own and probably signifies a deep rooted problem.

mjneumann,
What has stress been like for you? It sounds like you could possibly be grinding your teeth while you are sleeping. This can cause you to wake with headaches and/or suffer from ear aches. You should see your dentist. He/she can take an x-ray to rule out any infection or cysts if you have impacted wisdom teeth but he/she can also check your teeth for signs of wear from grinding.

My stress hasn't been bad. I had my wisdom teeth pulled long ago. Is it normal with rinding to have the pain subside and then suddenly come back sharply?- Sometimes in the ear, sometimes behind the teeth.

Not uncommon at all. Go see your dentist. He/she can make an appliance that you wear at night to relieve the stress on the jaw joint (TMJ).
