What can I do about a matured auto loan that I am still making monthly payments on, but the loan company is threatening to repo my vehicle?

You mean the term of the loan has expired but the full amount has not been repaid? If the loan company will not accept your terms for payment, they can repo the vehicle.

NO my contract was to pay 66 payments and I have made 65 of them, but I got fema ext. for the hurricane where I did not have pay my note for 6 months, now my loan has matured on 6/29/09 and they say if I do not pay by the end of OCt. or Nov. they will repo my car. I am now 61 days past due because I just made a full month payment. I will pay my past due amount, so I can be 0 days past due and I want to know if they will call my loan defaulted just because the loan has expired. I want to pay the balance but need the time to do so.
