I had the following installed in a two story house, with this being in the basement.

After seven months, there started to be a loud noise downstairs. It seems the pump that was put on the boiler was upside down, and or when the Heating company that was questioned in regards to the problem, said it was at a wrong 90 degree angle.

The first guy that came to the house from their company said it was upside down, and had to take it off, and turn it around. It was making a high pitched squeal, and we didn't have any hot water at the time.

The guy tried to see if they had a new pump to replace it with. I called the owner, and was very upset. The owner said the pump was at a different angle, that had been corrected, and it was OK. It didn't need to be replaced.

They all packed up their stuff and left, but the housesitter heard them after they specifically closed the door, words like overheating, etc.

Is this company lying to me about the condition of this pump? Is it still good, or are they hoping it will last past the warranty of the installation, and then I will be left with the problem. I am not comfortable with their answer.

I purchased the boiler and water heater from them, and was appalled that they didn't know how to install their own product. They blamed it on tweaking the old with the new, and the house is very old.

Any words of advise. Should I document this stuff, in case I end up having to have prove otherwise, from what they advised me, and didn't fix.

Yes I would doc all info. Next I would call another HVAC company for a ON SITE inspection of your system and get some questions answered.

A high pitch noise coming from the fuel oil pump usually means that there is a restriction in the fuel line from the tank to the burner. I would find it hard to believe that the pump was installed up side down on such a new unit. The newer beckett burners have what's called a clean-cut pump on it with a fuel selonoid. I don't think the wire would reach if it were turned upside down. They probably didn't have a Clean-cut pump on the truck and got nervous. They probably only need to clear the restriction in the line (i.e clogged fuel filter or line)
