In the science fiction I'm writing a young special forces officer has to defend himself from a enemy that had planned to stab him in back while the officer was praying inside a masque. Would it be legal for the officer to kill the 666 member with his sheathed knife or holstered pistol?

For one thing, if someone is praying,he/she might not hear someone approach or see someone approach or even if they hear/see someone approach,if it is in a mosque a person will not be paying attention to such goings on in the mosque. If he is in the middle of prayer then that person's concentration will be on what he/she is reciting and the actions he is doing as part of the prayer.

If it is during a war, then maybe the following actions could be taken.

Fiqh 2.104 a: The prayer during times of fear or danger (Salatul Khauf)
The scholars are all in agreement about the legality of "fear prayer" (salatul Khauf). The Qur'an says: "When You (O Prophet) are with them, and stand to lead them in prayer, let one party of them stand up (in prayer) with you, taking their arms with them. When they finish prostrations, let them take their position in the rear. And let the other party come up which has not yet prayed - and let them pray with you, taking all precautions, and bearing arms: the unbelievers wish if you were negligent of your arms and your baggage, to assault you in a single rush.............."

It is not always "legal" to kill anyone, what is the status of their conflict, what orders is the soldier under to kill the enemy. And would he merely take the knife away and capture the enemy.

This is true. All though the muslim marine has squadmates inside and outside the mosque that are acting as guards and lookouts, so that a enemy would swiftly and effectivly dwelt with, or they could warn their friend of danger. Are only muslims able to enter a mosque?

The conflict is between the humans and alien of the Galactic Star Systems, A strong pre-galactic, military and religous-oriented society. Against a satanic cult known has 666. The war has been going on for 1000 years thecefar, 2080-. To ensure satanism would not spread across the entire galaxy The abrahamic religions quickly united together, joining them where polythesists, US Marines of the Marine Space Command as well as other military forces from the US and world-wide. As well as alien forces formily allied with Earth also lent their support. These allied powers formed the G.S.S. in 2080, two months after earth was destroyed by 666.

666 because they worship Satan/Dajaal and not God/Allah/Yawee are considered infedels by the G.S.S. leadership and military. A Jihad meaning struggle not holy war is declared against 666. Both forms.
