I have two checking accounts one of them is under my name only which I open more than 6 years ago and then I have another checking I am the secondary and my boyfriend is the primary which we open like 4 years ago. My boyfriend's account has been negative for 2 months so the bank went into my checking account and transfer my money to his account to cover the negative balance. Can the bank do that without my permission??

Only if you signed paperwork that allows them to do so. Usually when you open a bank account the bank will ask how you want them to deal with one of your bank accounts being overdrawn. In this case you would have signed paperwork authorizing them to move money from one of your accounts into another one of your accounts. It is quite typical for a bank to take money out of one of your accounts to cover another.
Anyway, some advice for the future, you should never open an account with someone else where you are not the primary. This almost always leads to trouble.

As John said, only if you had given prior permission. You may have linked the accounts, for minimum balance purposes or online access and that may have been what gave them permission.
Talk to your bank and ask what authorized them to make the transfer.
