My house is about 38 yrs old and my hot water baseboard heating system was installed with iron pipes instead of copper. I was told by Doc Harrison a system like mine has very little fresh water added to it once in service, and the constant heating and cooling of the water drives most of the air from the water making the water very stable and will not rot out the pipes. I just opened my system to change a heater and refilled the system with fresh water, I did run the system for an hour but since it's now summer it will not be used until next winter. Should I add some chemical to this system to prevent my Iron pipes from rotting??

Why didn't you wait until the fall. You wouldn't have had to worry the iron rusting.

Im in the middle of renovating, the system had to be tested for leaks before I close up the walls & Ceiling. I was told it wouldn't be any better leaving the system empty since there will still be some water laying in the pipes & a lot more oxygen...

There are inhibitors and treatments for boilers that will help, specific brands and names will vary from distributor and part of the country. If your system has a scrubber and auto vent , you can simply run the pump only, for a few days to help get rid of some more air. Just turn the gas valve off and turn it on to heat.

It's funny you mentioned running the pump, I did it yesterday. I let it run all day
