My husband is a non-resident alien, I am a US citizen, and he received a 1042-S this year for his scholarship. We've never had this document before, so I'm not sure what to do with it. We file jointly (with the letter stating he agrees to be taxed as a US resident), but I have no idea what to do with the information on this document... does it go in any specific box? Is it reported as miscellaneous income?

The income on the Form 1042-S may NOT be taxable. I would have to examine the Form 1042-S to be sure.
