What if the problem isn't from ignition system, spark plugs, fuel pump, fuel filter... what are some other contributing factors? Fuel filter is new, fuel line works properly (we just checked). Spark plugs are brand new. Ignition works very well. I turn the key and the car starts cranking, but it won't start... I'm totally baffled. Oh, and the spark plugs seemed to be flooded when I removed them. Could it be the relay?

It's flooded because the plugs are probably not firing. You really need to go through the ignition tests outlined in the link I gave you. It should be very apparent where the problem is, if you follow the procedure outlined. I consider it the best you will find anywhere on diagnosing Civics.
