I have a porch that had partial open rafters (they were covered with aluminum).
After 10 years water got under the aluminum and the rafters started rotting.
I had someone come in and cover the open rafters with roofing BUT they did not replace the rafters because the rot wasn't that bad. They put sister rafters next to them. Is it OK to put new decking over top of rafters that have some rot? Will the rot spread to the new decking and the sister rafter and continue to rot the rafters more?

Yes.

No, wood rot is not a disease. Rot occurs when wood is expose to water or humidity. Take away the moisture and rot stops. A piece of wood in Death Valley would last forever.
