I live in VA, but work as a consultant in MD. In which state do I pay state taxes. I'm working on a 1099, so no taxes are being withheld.

You pay taxes in MD on the money you earn while you are physically present in MD. You also pay VT income tax on your total income, but on your VT return you take a credt for taxes paid to other jurisdictions (MD in yoir case), so you aren't double-taxed on that part of your income.

I just moved to va from New York and the company I work for is in New York. I work from home in va for the NY company how do I pay my taxes?

For the first half of the year, you will have to file a New York state tax return as a part-year resident.
For the second half, you will file a Virginia return as a part-year resident.
You will report ALL income earned in 2010 on each return, but you pay taxes ONLY on income earned in each state to that respective state.
