Hi.. I have decided to file Jointly for 2008 (me on H1B and am considered resident for tax purposes, and my wife on F1).
1. I know if we file jointly I will get the $10,900 deduction. Can I also get the $3500 exemption for my wife under the US-India treaty?
2. Is there any clarity as to what needs to be done to her FICA taxes that weren't withheld for the year 2008?

Any help will be appreciated.

1. You will get $10,900 deduction plus exemptions for both of you.
2. From 2009, your wife must start paying FICA taxes. Inform your employer about your resident status.

You will be able to claim personal exemptions for yourself and your wife.

Your wife does NOT have to pay FICA taxes, however; see link below:
