A very broad question. Here's a broad answer:
In a practical sense, if you're purchasing a system...
An AMD based system may be less expensive for the same performance as an Intel system.
There exists a greater selection of Intel based systems.
[*soapbox alert*] Both companies excel at avoiding apples-to-apples system comparisons through the use of arbitrary naming schemes and dizzying array of product models.
In a practical sense, if you're building a system...
There exists a greater selection of Intel motherboard vendors.
There exists a greater selection of Intel heatsink vendors.
Personal experience: Intel processors on Intel motherboards yield more stable and longer lasting systems. All of the AMD systems I've built have succumbed to motherboard failure and one even caught fire when a capacitor leaked.
