dental odor

I got floss stuck between a couple of teeth in the back of my mouth and damaged my gums trying to get it out. I finally got it out and the next day or so I started to get a bad odor from that area. I had an x-ray taken, and the doctor said that it looked clean and he didn't see any decay. He told me to keep the area clean. I have been, but the odor is still coming back. What kind of infection could I have and should I ask my doctor for antibiotics for it? My urine has had a very strong odor since this has been going on. Could an infection in my mouth cause that?
