What kind of furnace do you have? is it running because the thermostat is calling for hear?
Does the fan run for a while and then turn off for a while and in the mean time does the fire in the burners come on.? Have you checked for a dirty filter. A dirty filter can make your furnace cycle like you are describing. And if you have run the furnace long enough with a dirty filter the evaporator coil can get dirty and do the same thing.
