it even stops it if you push the button while its opening or closing but when it is closed all the way it will not open it

Have you tried a new battery in the remote? My theory is that with the door down the remote is so weak it can't get a signal through the door.

You could try operating the remote INSIDE the garage to see if it works before changing the battery.
