my employer lost his EIN number but still shows that he is paying our taxes to the IRS. Is this possible and is there any place I can check to make sure this is happening

He couldnt have lost his EIN #. It would be on every piece of correspondence in his file for every transaction he did with the Federal Government. How did you get the impression he lost it ?

Actually, an employer CAN loss his EIN if does not use it, but I doubt that happened in this case.
