on my old thermo there is a red, green, white and yellow wires with a red jumper from the Rh to the Rc terminal. On my new Honeywell the is not a red connection spot for the red wire only white, yellow, green, and the Rh and Rc. What do I do with the extra red wire coming out of the wall? The instructions don't say anything about it.

RH and RC are the red wire. They should have a factory jumper to tie them together but since you did not bother to post the exact model number who knows if it is jumped or not.
